Y Axis Stepper Clunky, but X is Smooth

Hi guys,
Any ideas on what is going on here?
This portion of the print shows the issue well, because the circular motion is the same for each axis drive, but one sound smooth and one is clunking.
I have checked M201, M203, M205, M569 & M906, but settings for X and Y are identical.

I have been through every single screw in the motion control system and everything is tight.
It sounds very much like an electronic issue, either with how the stepper is being driven, or with the motor itself. You can really hear it in the audio of that clip. The accel and decel phases on the Y motor sound very "sharp", like the jerk is set much higher. On the X axis it sounds very smooth (you hear some of the clunk from Y).
Can I run a more comprehensive diagnostic output to see if there are any other configuration differences between the X and Y drivers?

You could trip down a version of your config.g to be the most basic possible to move the motors.
If you swap the motor connectors you can check to see if it's driver related.
Do you have another motor to test with? Motors do wear and have defects as well occasionally.

Good call, that is what I was working on. I swapped the motor connectors and updated my config for that change. I'm trying another mostly circular print, but somewhat different. So far no clunking.
Since that print last night a number of things changed. I updated to the stable 3.01 release, and power cycled the printer. This is a different print as well.
If it acts up again, and it is still the Y motor, I have a pretty good case for swapping out that motor.
