Hi I am currently using a Duet2 Ethernet board and connecting to the PanelDue header for direct serial control from some custom hardware. will I be able to switch to the Duet3 6HC and just connect direct to the one of the IO ports? or would i be better of reconfiguring to use the SPI bus?

Yes, RRF for Duet 3 MB6HC supports a PanelDue connected to the IO_0 connector.
