Triggered endstop, but not really

So I have a custom built coreXY printer. I use 2 optical endstops, on the X & Y. Everything was working great, until I replaced my thermistor. After that I have an issue with my X endstop. The Duet 2 wifi says it's trigger(web site), but the light on board is red. Now if I stick something in to the optical endstop the red light goes out. So the endstop work, but the duet thinks it's always triggered. I checked the wiring and the endstop. I know they can run on 2.7 to 5.5 volts and the Y endstop still works fine. Any ideas on how to fix this?
Ok quick update: Not sure what I did but I changed my X endstop from the X to Z and then back to the X and now its working again. Not sure why, but I will take it.....

The LED only reflects (to some degree) the voltage level on the endstop input. Its indication is independent of what the firmware is aware of regardless of configuration and faults.
If you have a multimeter you could perhaps measure the voltage on the endstop input and compare to the thresholds for the CPU
MIN [0.8V, 0.3 × VDDIO] and MIN [2.0V, 0.7 × VDDIO] for the low and high levels respectively translate to having to be below 0.8v to register as a low signal and over 2.0v to register as a high signal with 3.3V.

I caulking it up to a hiccup in the firmware since it worked before and now working again. Thank you for the reply.
