Does the Duet Wifi support Rotary Encoders on Stepper motors to create a closed loop system?

Only if the stepper motor/encoder combination has its own controller with a step/dir interface.
A rotary encoder with sufficient resolution to be useful with a stepper motor would be expensive because it would need to resolve about a tenth of a degree.
