I have the part cooling fan connected to FAN 2 slot. When I try to override the fan speed it stays at 100% and does not slow down or turn off. What else do you have to do to set it so it is controlled?

@dvella212 In default configuration that https://configurator.reprapfirmware.org/ creates fans 1 and 2 are defined as temperature controlled fans and will only be controlled by the temperature sensor they are assigned at. You need to modify the M106 commands in your config.g to be able to control these fans directly.

Also if you want to use a fan other than Fan0 as the part cooling fan, you need t declare that in your M563 tool definition commands. So use Fan0 for part cooling and Fan1 for cooling the heatsink, that's what we intended.
