If you shorted pins 1 and 2 that's 5V to ground. I guess the 5V buck regulator or one of the surrounding components has failed. That component or components can be replaced, but it's odd that nothing works when you provide USB power. Does the green light come on with USB power? If so then I suggest you try erasing the firmware and seeing whether the Bossa port appears on your PC.

I guess that when the short was removed it generated a transient on +5V and that has damaged at least the processor and 5V regulator. Does the processor get hot? Do any other components get hot?

I guess the processor is damaged then. It's possible to replace it, but not easy. If the processor was damaged by being fed more than 3.3V, then it's likely that the WiFi module is too.
