      We are using an external stepper driver for the Z axis due to current requirements ( big bot ). The previous configuration with Smoothie worked great however switching to the duet wifi we have something fun. No matter which direction we tell the Z to move, it only moves in the + direction.

      I tried changing the pulse width - neither 1 or 2 are working.

      M569 P2 S1 T1 ; Drive 2 goes forwards 1usec pulse width

      Any ideas?

        It sounds to me like a wiring issue. How have you connected the stepper driver to the Duet?
