I am using this in my Starting Script with Simplify3D
      T0
      M109 S[extruder1_temperature]

It is working as expected however it is also setting the Standby temp. Is there a way of not setting the Standby temp?

To use separate active and standby temperatures, set the temperature using G10 instead of M109.
