Nozzle too low, hits bed

At the moment I only have an endstop on the Z axis and I can get it to home and stop about .4mm above the bed when the endstop is triggered. However, when it goes to print the head drops further down so the head actually has to move to the 2mm mark before the endstop is no longer recognized as triggered.
This is on a Prusa I3 clone (which I need to get running well enough to print parts for different printer), I am running firmware 1.21 and here is the config.g file:
