So I was connecting some part cooling fans for the first time to my duet wifi. I already had an always on fan connected and running to my e3d chimera hot end.

I was wiring the part cooling fans and got one of them (one of 2) to run. But I couldn't get the other one to run. I thought it was maybe a dead fan so I tried to connect it to the running one and now neither of them run. And in the midst of trying to see if I had a dead fan or a bad connection, I managed to make ALL the fans to stop running. I saw another thread of someone with the same issue, and it was fixed by soldering a new wire on the back of the board. but they were using 12v fans. I'm using 5 volt fans.

      What should I do?

Which revision of the Duet do you have? If it's 1.03 or 1.04 then the cause may be a blown fuse.

The PCB revision is marked on the top side of the Duet. If it's 1.03 then there will be a blade fuse and you should look at https://duet3d.dozuki.com/Wiki/Connector_and_spare_part_numbers#Section_Blade_fuses.

I checked the fuse under a microscope and it is in fact burned out. Will replacing that fuse fix my problem?

That depends on what caused the fuse to burn out. Check for shorts in the fan wiring.
