I have checked all fuses on both boards, the voltages at the duet input and the duet input, both read 24.2 volts. Triple checked the wiring. Still the same issue. Does anyone have anything I might want to look into?

@toddwagner check VIN and GND aren’t swapped on Duex, they are the other way around from the Duet. See https://duet3d.dozuki.com/Wiki/Duex_wiring_diagrams#Section_Warnings_and_Cautions and https://duet3d.dozuki.com/Wiki/Duex2_and_Duex5_Features#Section_Wiring
If that doesn’t help, disconnect everything, then reconnect and test one connection at a time.

@droftarts will do. I disconnected everything from the duex except for the power in and the ribbon connector to the duet. Still the same reading. The only time it goes away is if I disconnect the duex from the duet.

Sounds to me like one or more of the stepper drivers on the Duex is preventing the SPI bus from working dragging down the whole lot on the Duet and the Duex when connected. Beyond checking if any of the stepper driver chips on the Duex board get warmer than say those on the Duet it might not be easy to say which one.
On the other hand maybe the Duet guys have another idea

Agreed, the DueX is pulling the SPI_MISO line high or is suppressing the SPI_SCLK line. This could be caused by the pins on the back of the DueX shorting against something conductive under the DueX, or a faulty ribbon cable, or a faulty DueX, or a piece of metal swarf on top of the DueX.
If you connect the ribbon cable to the Duet but not to the DueX, do you still get the messages?
