      I've upgraded the firmware (3.0)

      The cooling fan is connected to FAN0, but no matter what I do, the fan is always working (tested FAN1 and FAN2 - same thing).

      How should I set it so I can use M106 command to make it work?

            your config has a mixture of RRF2 and RRF3 commands.
            I suggest creating a new config using the config tool https://configtool.reprapfirmware.org/
            and then transferring across any changes you've made

                that looks correct although you shouldn't be including M587 commands in your config

                  @jay_s_uk My cooling fan is connected to FAN0, but when sending M106 S0 it doesn't do anything (it's always on).

                      @eranglr You have it mapped to the tool T0 with M563 P0 D0 H1 F0. So it won't be active until the tool is active. Actually, that's not it at all!

                      Check that you have connected the fan to FAN0, and not the 'Always on' pins. See the wiring diagram: https://duet3d.dozuki.com/Wiki/Duet_Wiring_Diagrams

                        @droftarts connected it to FAN0 (not always on).

                        The fan is always on even when I turn the duet with no SD card inside.

                                  @eranglr my guess is you've blown the fan mosfet.
                                  Can you take a high quality close up photo of the area around the connector, specifically the area between the fan connectors and the two LCD headers

                                          @eranglr And it would be very unlucky if it's blown all the mosfets, as he said it was the same for FAN1 and FAN2.

                                          Is there any chance the fan you are using is shorting out to ground somewhere else? Is it wired directly to the fan pin, or does it go through something else?

                                          The MOSFETs work on the negative side of the fan, so the fan gets +ve volts all the time, so if there is a short on the negative side, it will always be on.

                                          If you can post a photo of your wiring, that may help.
