Identical gcode from one day ago works fine. Only difference now is that I updated Prusa to 2.6.0. Otherwise everything is the same.

M579 X0.9978 Y0.0.9902 Z1 ; X, Y and Z scaling
I'm wondering if the two decimal points for Y is what is screwing things up. I guess it should be M579 X0.9978 Y0.9902 Z1 so try changing that to see if it helps.
