The LED's on my smart effector have never worked.
I run it on 24v and do not have a jumper fitted on the 12v/24v header.
      Everything else works fine.
      Any ideas?

Edit: I should also point out that my hot end fan works as expected

The schematic is at https://github.com/T3P3/SmartEffector/blob/master/SmartEffector/SmartEffector_v1.3/SmartEffector_Schematic_v1.3.pdf. The three LEDs are in series with each other and with R8 and R9. So I suggest you use a multimeter to check those components.

Would the fan work if they were damaged?

Yes it would. The heatsink fan is connected in parallel with the LED/resistor string.
