      When I ground this pin the endstop is not triggered when switch is closed.

      When I apply 3.3v it triggers the endstop but sometimes it stays triggered for just long enough after the switch is opened that the 2nd pass of homing is triggered too leaving my idex 5mm out of sync.

      Connecting the endstop to E1 resolved the issue but now I have no filament sensor :(.

      How does the duex handle endstop input.

          You could add a G4 delay after the back off move.
