Diagnosing Filament Monitor

Hi All,
I've been using a single phase from a 600ppr encoder as a pulse filament monitor. I get quite a large error bound normally between 90% and 150%. The encoder wiring is shielded and earthed to the main -ve power terminal on my Duet3 mini.I'm using the config line
M591 D0 P7 C"^io4.in" S1 R50:200 L0.064 E3
The encoder picks up to the filament via an old extruder. The calibration factor is taken from reading back data from some test prints.
Every now and then I get a random fail, but everything looks ok, no gaps in the print etc.
Does anyone have any thoughts? I'm wondering if my encoder resolution it too high?
Any constructive thoughts would be much appreciated.
