I was also confused as to how to calibrate the endstop offset, I came from Repetier and the G132 offset tools. When I try to manually level my bed, it seems way off, but I can't get my endstops perfect, is there some way to do this in the firmware?

One day my printer will work without making my life a nightmare :D

Is it a delta printer or a Cartesian? If it's a delta, see the wiki page on calibrating a delta printer. If it's a Cartesian or CoreXY, the endstop positions are assumed to be the same as the axis limits defined in M208 S0 and M208 S1.
