I did the update with pi but now the motors don't work very well and the fans still don't work says it all

You have a mismatch. When the pi updated the duet firmware didn't get updated at the same time. Please send M997 to initiate a manual firmware update and then check again with M115.

Ok, so now when you send M122 you should see matching firmware and DCS versions of 3.4.1.

Now in DWC can you check the DWC version?

Ok great, you are all matched up.

Now I would carefully go through the commissioning guide and test pieces of hardware one at a time. Double check wiring. Get out a multimeter if need be.
