Simplify3D Mirrors Models on Import

Good evening!
I'm having a strange issue with Simplify3D that I'm hoping someone can help me with.I'm working on building a custom cartesian machine, and I've noticed that all my parts are mirrored.
When I import the parts into S3D, it appears to mirror them in the X-axis. If I manually "mirror them back" they're perfect. To clarify, the models show mirrored in the initial model view, print preview, and actual print. I've tried adjusting my gcode settings, and if I flip the X-axis, the parts appear correct, but print mirrored.
My new printer has the origin setup in the back-left corner. (It also shows that way in the preview)
Any ideas?

To preserve the correct coordinate system, the 0,0 origin point should be in the front left corner. -x moves left, +x moves right, -y moves the head to the front, +y moves the head to the back. The homing position is separate to this and will depend on the location of the endstops obviously.
If you work through these documents you should be able to figure out what is flipped.

@phaedrux Thanks for your input! When I designed the printer I was planning on reconfiguring S3D to suit, and placed the origin in the back-left for easy programming and expansion.
The starting and ending gcode, the config, and S3D are the only things that need changed, correct? I don't think it will be too hard.

As I said, the origin point and the home position can be separate locations. In order to get prints properly oriented, the 0,0 point should be front left, but you can home the printer anywhere.
