As I'm currently running two 5v fans from the Duet 3 mini5+ board and planning to add a few neopixels I was thinking of supplying external 5v and disabling the internal 5v regulator.

Are there any disadvantages with this as it could introduce noise or any other potential problems?

If not, I'm going to use this (below) as it's already mounted as a lefteover from the pre-Duet Klipper period:

@gixxerfast I do this on my Duet WiFi and plan to when I get my Mini going too.
One advantage is that it means you can put a relay on Vin controlled by the Duet via the PS_ON pin. It can then kill power if it detects a fault without killing rhe controller so you can see what went wrong.
Only downside is if you use toolboards, these must be powered by Vin before you can communicate with them (e.g. to define drivers etc in config)

@engikeneer Thanks for the confirmation. I Just connected external 5v and no magic smoke was released.
