Most likely is that you have an SD card in the Duet when using it connected to an SBC, eg Raspberry Pi. Remove the SD card from the Duet, it’s not needed.

I think you are discovering that heater 0 is designated the bed heater and heater 1 is the first tool heater which would be heater 1 for tool 0.
Of course I might read this completely wrong and you are saying that somehow heater 1 applies to both tool 0 as well as the bed in which case you have a configuration error in config.g
