Are you sure it's not full? How much free space does windows think it has?
You can copy the entire contents of the card to your PC manually to make a full backup.
If you want to backup just the config files you can do that in DWC by selecting multiple files and right clicking to download as a zip. You can't do multiple folders though. So putting the SD card in a computer and copying is the best option since you intend to format it anyway.
See here for details on formatting and the best tool to use: https://duet3d.dozuki.com/Wiki/SD_Card#Section_Formatting

@the_dragonlord sounds like an SD card issue. Depending on the DWC version, you can select multiple files from within a folder (but not folders), right click and choose download, to download the files as a zip. Otherwise, remove the SD card, put it in your PC, copy files off SD card, format then copy files back on. You’ll need to reformat the card in a PC anyway. See https://duet3d.dozuki.com/Wiki/SD_Card#Section_Formatting for formatting advice.

I hope it's a card and not a board issue...

@the_dragonlord
I enable FTP on my printers so I can use a FTP client program to examine and download files in ways that the DWC won't.

On RAMPS boards with full size SD-cards, there was a chance to (b)lock the card from overwriting, but I'm not aware of micro-SD card write protection?!

I've formatted the SD card and the issue seems to be solved....
Thank you guys

It's possible then that the SD card had some bad blocks. Formatting may have allowed it to use some of the over provisioning space. Might want to get a replacement SD card if you don't already have one on hand and make a good backup of your files just in case it's on the verge of total failure.
