Another thing you can try is to send each command copy and pasted from the file in the gcode console and see if any give an error.

That is the script entering the code but not changing the text.
No still just says bad command.
It's no longer backing the filament out after every print, but I am still trying to tune it have not started printing with it since installing the Duet WiFi.

No, that's the problem just comes up as bad command.
I will look over what you posted, I had to remove the G92 to stop it pulling all the filament out after print and it is set for RepRap.
