      @Phaedrux The sleeve on the thermistor wire was not covering the final 2 or 3 mm going into the connector shown below.

      I do find it curious that this was situated behind the right fan, and also the right fan had died when upgrading. I don't think its possible that the small amount of exposed wire could have shorted anything, there was no room for it to move anywhere.

      I thought I would just follow up with what I have done based on the comments here. I have made some ducts that I tried to restrict the air flow as little as possible. They attach around the end of the fan instead of inside of the fan to restrict air flow less. Also I tried to keep the area of the the duct as large as possible to constrict flow as little as possible.
      When turning the fans on and feeling with my hand the airflow feels much better than before. The overhang quality seems much better but I have limited testing for now and I think I can improve further.

      Thanks for the idea.

      I have tried measuring with Digital calipers the distance between bottom of X rod and top of Y and ended up with L=66.68, R=66.8 and also top of X rod and bottom of Y rod L82.7 R82.77 which is off but not considerably and I don't really trust I can measure very accurately.

      What I have noticed though is that the distance between the two X rods is 36.88 on the far left and right but nearer to the X carriage it goes to up to as high as 37.3 so I think the X carriage bearings are not spaced correctly and stretching the rods apart. So that could be it. though if this was affecting the levelling I would have thought it would be a curve along X rather than a slant consistent the whole way.

      Thanks for all the help, I have basically decided to go default (Stealthchop but change to spreadcycle at a pretty low speed) for X,Y and E and the stealthchop with V400 for Z(Z has slow max speed anyway). The last few days I stopped being concerned about the noise and more for layer shifting and extruder motor issues, hence me trying spreadcycle only on my last post.

      I've been having problems getting the Estep calibrated as i seem to get different results most times I try but I will keep at it.
      I just finished a 6 hr print! ! 0_1543082214775_Plant Pot.jpg , no layer shifts so fingers crossed the X and Y motors should be set correctly and although I have some extrusion issues on seams and infill I think this should be solved with better Estep value.

      I will post the settings I am currently using in case anyone stumbles across this:
