Was it doing this prior to us changing stuff to get the BLTouch working? or hadn't it been tested? -

I've just compared my config to yours and can't see anything wrong I'm afraid I can't help further on this one, I've absolutely no idea why the axis is moving more than it should be when everything is configured correctly.Hopefully someone else can chime in with some ideas, but as far as I'm aware now, once this is solved, the BLTouch should work correctly.
I'll keep this thread in mind and if I come up with anything, I'll pop back and reply. Sorry I couldn't solve this for you!

Hey, just had a thought. Maybe try swapping the X and Y motor connections on the Duet, then update config.g like so:Change: M584 X0 Y1 Z2 E3 ; set drive mapping to M584 Y0 X1 Z2 E3 ; set drive mapping
It would be interesting to know if the issue moves to the X axis, or if it continues on Y. If it moves, I'd be inclined to talk to one of the mods / admins if the board is in warranty and see what input they have. If it stays on the Y axis, then I'm back to being stumped

The motor is about double the height of the normal ones, but its the standard S5 motor.

Your E steps for the extruder is still set to the stock 93ish. The Hemera is 415ish.
Ive always liked the idea of keeping the z stop incase the BLtouch fails. Is there no way to keep both?
No, unfortunately it doesn't work like that. But when configured and wired correctly the BLtouch is pretty reliable as an endstop. As a safety precaution it's a good idea to drop motor current during homing so that if the probe does fail it will just stall the motor without causing damage.
Can you do a quick test of your Y axis? Send G92 Y0 to mark it as homed. Then jog it 10mm and measure the actual distance moved. That will help us verify if your steps per mm is correct.

@Phaedrux Thanks, I had already adjusted the esteps on the extruder to 409. This seems to be the recommended starting point, but I will adjust this when the machine is finished in the testing phase and correctly wired with wire management in place. But again thanks for the reminder!
I will take measurements now, but Im pretty certain its going just over double length.

Homed the Y
issued command to move 100, and the plate has moved exactly 10cm -

@PaulHew haha thats why I am so confused!! if that is right then why am I getting an issue and it only going to 220 and not 500 before reaching the end of the bed??
